Fitness reports are not classified material. They were typed up by the boat's Yeoman.

I can't speak to the World War II era, but post war the level of security clearance on board submarines varied with the individual. Generally, the Officers, the Yeoman, and the Radiomen were cleared for Top Secret; the Quartermasters, Sonarmen, and Electronic Technicians were cleared for Secret; and everyone else was cleared for Confidential.
