The ballast tank systems for a submarine generally consist of two types, the main ballast tanks, and the trim or variable ballast tanks.

The main ballast tanks are normally either full, or blown dry, and are used to surface and submerge the boat (to adjust buoyancy).

The trim, or variable ballast tanks, are used to trim the boat for neutral buoyancy (fine tuning buoyancy), and for "balancing" the boat. Further, the stowing of all fuel, supplies, and food is used to help balance the boat. In fact, the crew become part of the trim system, as they move for and aft inside the hull.

The same applies to small and commercial submarines. Even to SCUBA divers.

I'm not sure what you mean by sway, but submarines are vulnerable to wave action in three dimensions, pitch, yaw, and roll, but being in trim will help deal with the situation.
